Is ISIS compatible with Shimano’s splined system?

No, they are two different systems.

 

What size bottom bracket do I need?

For a standard MTB setup a 113mm axle is needed for ISIS or square taper.

Middleburn cranks run a 48mm chain line for cross country and 50mm for downhill.

However, there are far too many variables to always be able to predict what bottom bracket you need. BB-mount ("E-type") front derailleur and chain devices can and a lot of oddly designed frames. If in doubt have your local bike shop to fit your cranks.

What tool do I need to Remove my Middleburn Spider from my cranks?

You need a Shimano bottom bracket lock ring tool (TL-UN96) or equivalent make.
